Buses are definitely the way to go to get around the country. There are four bus stations (Terminal Norte, Oriente, Poniente, Sur) which leave from Mexico city and service different destinations, fairly explanatory going N,S,E,W of the city. Trolley buses or the Metro are the best way to get to these terminals. There are lots of different bus companies, which can initially seem overwhelming. We found ETN by far the BEST! Primera Plus was our trusty second, because they have a more extensive service.
